Hmmm... I see your concerns, but (please) let me say that it all depends
from how you did setup your infrastucture; see, nagios, openms and
the like have been around for quite a while (along with commercial
products btw) and if you "did your homework" correctly such a thing
won't be an issue at all :) (note: NOT criticizing you or whatever, just
trying to discuss the thing !)

Well... let's say that the "automatic" update may (for ONE time) follow
the same approach which Microsoft (ok... now people will run against
me with guns <g>) took, that is, offering multiple choices, that is

manual, notify only

download+notify, don't install

download, install and notify

does it sound ok :) ?
