If the TOSLINK sounds better, then fix the coax out. Easiest way on the SB3 is to remove the ferrite bead in series with the output.
Ground loops can be fixed with the right pulse transformer. I posted some info on how to do that over at Audio Circle. I'm sure that someone here has the links handy. (Mine were wiped out in major computer crash a few weeks back.)
