There are two more factors I can think of.

One is that receiving and decoding WAV versus FLAC inside the
Squeezebox will place differing loads on things like the CPU, network
adaptor, etc, and this might conceivably alter things like noise on the
power rails, RFI flying around inside the device, etc. There have been
other threads in the past that speculated on this as a possible source
of influence on the performance of analogue circuitry (eg. the
Squeezebox's DAC).

The other factor at play (and my money is on this one) is the listener.
There is an overwhelming body of scientific research which proves that
expectation affects perception. Anyone who claims to have heard a
difference between WAV and FLAC has to back it up with a properly
conducted blind comparison.
