One comment I noticed on TextWrangler was someone said BB had to

The requirements for the Mac App Store are quite clear on this. I read those, and immediately expected BareBones to postpone the release of BBEdit to the Mac App Store exactly for this reason. They picked another option, which probably makes business sense, but still leaves some users in the cold. Oh well, if you need that feature, you're probably savvy enough to find the store at barebones.com anyway.

And the upgrade - already installed confusion applies to all applications. This is something we/Apple probably will regret at some point.
