I noticed the same thing when I was putting together my own version of the Solarized theme. The theme works extremely well in the examples on Ethan's site and the text editing apps used there do perform an inversion on selected text which allows base1 and base01 to be used for text selection without obscuring the text that is close to these colours - usually comments. The problem doing this in BBEdit is not the lack of inversion, it's the restriction to only two background colours in the theme. I think to work well in BBEdit one would need to add a third 'base' colour. These would be background and current line plus text selection.
