No, that's not the way it is supposed to function. BES should change the handheld password regardless if its locked/unlocked state. I just tested with several devices and it works fine.
By any chance, are you devices using content protection? I seem to remember that this caused an issue on some devices/OS versions. All, One of my BES 5.0 users forgot his password. I used the BAS to set a new password and lock the handheld, but the new password never got applied to the device. When I tested this with my own Blackberry, it seems that the new password only got applied when the handheld was unlocked in the first place.
