Settings never have been stored in the Plugins folder.

No. Plugins should never care about the place where their settings are stored. 
They just do a call to the function to set/get a setting. This call has not 
changed. Only the function behind that call did change.

This is definitely wrong. It should never do this. Are you sure you downloaded 
the latest SC7 build?

Most of the settings should be migrated if you leave 6.5 in place before 
upgrading.
