Apache is an organization that makes software. Some of the products they make include "Apache Directory Server" and "Apache HTTP Server".
MySQL has software with "server" in the name as well. "Server" can refer to any software application that provides the service in a server-client relationship. Web server, ftp server, chat server, music server...they all refer to software.
