For the initial scan, couldn't you just hide the iTunes database from
SbS by moving the iTunes library location out of My Music or
temporarily renaming the folder?  I image you could hide MusicIP by
doing something similar.

In any case, I don't understand why you'd sit through a one hour scan
that you don't want to run.  Kill the Perl process for the scanner,
then delete the cache folder.

So now that the initial scan has complete, are you able to make the
necessary settings changes and run another full scan using the correct
library location?
