That is an on-point article, Arthur.  I noted the picture of the modern
bridge conveying the train above the trail.  I suspect that location was
initially an at-grade RR crossing.  That really points out that when/if a
rails to trails goes to a "rail and trail", the rail road will also be
brought up to current standards for a higher speed train.  

 

We knew that if that happened on the SW/Badger Trail, that there are a
number of bridges over the railroad bed that will have to raised or removed.
But, we were convinced that would be a relative small part of the cost of a
passenger rail construction budget.

Here's an interesting article from the Rails-to-Trails Conservancy related
to this issue.  Rail use can return to corridors that have been preserved
and converted to trail use, and Rails-With -Trials is viable with these
conversions back to rail.
