On my linux box, this is what I did to my .bash_profile and added these lines in my home acct:
export CLASSPATH=.;
export CLASSPATH=$CLASSPATH:/home/james/biojava/biojava-live/ant-build/biojava.jar
This way, you won't have to type all the parameters each time you want to execute your java app.
