Provided the alternator is set up correctly it should not damage the 
batteries. However unless you have a very large battery banks and are 
using a lot of power I'm not certain you will achieve what you expect by 
changing the alternator.

You might want to look at a battery management system which could be a 
more cost effective solution. Alternatively why not cruise for longer 
each day.
