It is simply this.

THere is no spoon.
What we see is merely the physical representation of the idea of a
spoon. The actual spoon resides in the mind of the creator and cannot be
touched.

Neo touched the source, the 'idea' of the Matrix when he saved Trinity.

>From the conversation between Neo and the Architect in Matrix: Reloaded-

Architect: The function of the One is now to return to the Source,
allowing a temporary dissemination of the code you cary, reinserting the

prime program. After which, you will be required to select from the
matrix 23 individuals--16 females, 7 male--to rebuild Zion. Failure to
comply with this process will result in a cataclysmic system crash,
killing everyone connected to the Matrix, which coupled with the
extermination of Zion will ultimately result in the extinction of the
entire human race.

You are erroneously interpreting "THe Source" as a place, when it is
not.

Sorry Angel, but I don't think that's right. I get what you're saying
and it
would make sense except that if that was the case then there wouldn't
have
been the whole need to journey to the source in Reloaded and then to the
machine city in Revolutions.

So as I see it, we have the following choices:

a.) The green "source code" that we see is not The Source.
b.) The green "source code" that we see _IS_ The Source and most of the
driving plots of movies 2 and 3 are bunk.
c.) The Wachowskis were smoking something and didn't share.
