I think your doctor is talking about "ketones" and is concerned about a state called ketoacidosis.  Apparently, you cannot get into ketoacidosis from a low carb diet, thats just propaganda.

  transition to a HEALTHY diet. I've always hated atkins i hate atkins at
  work, i hate all the low carb crap thats hyped these days. But in 10-20
  years if these people stay on the diet we'll see them suffering the
  consequences lol. *Shrugs* Atkins is easier for people because it takes
  less discipline to loose the weight then it does with a traditional
  diet. Excluding of course the people who medically can't loose weight
  for whatever reason.

  it doesn't bother me. It could be because I work out a lot and maybe it
  helps break it down better, but I have asked on a few bodybuilding
  forums I go on about protein damaging kidneys and most people say it's
  not true. I'm no doctor so I don't have substantial evidence on this,
  just my findings.
