You need to ensure that ALL your Application.cfm files all have the correct case (note the uppercase A). The CF document is very clear about correctly casing the name of the Application.cfm file. While this matters most on *NIX and case does generally not matter in Windows, it really plays hell with the creation and caching of the .class files in CF. After you have made sure every Application.cfm is named correctly, just delete all the .class files from the .class cache. This should fix the problem.
