Did you check the U-joint near the differential? I would jack up the rear and slowly rotate the tires to see if you can simulate the problem. I just had a nasty clunking noise that increased with speed on my truck and it was a bad U-joint. I could hear a pinging noise when slowly rotating the wheel with the car in neutral. I couldn't believe the difference in ride comfort by just changing out two U-points.
