I've usually just let them worry about leftover parts unless it was something I really needed. It's very doubtful they threw anything away,though Jerry might have snatched the Hurst Roll Control unit since he is an active dragracer. Better call them or have me do it.

I'm not saying that pulling the engine to replace the rear main seal is causing the misfire.  The only "possible" explanation would be if they happen to damage the distributor pulling it out or putting it back since they had to do that to remove the intake to get the engine out/in or messing up the upper valve train somehow.  I haven't found the problem yet and it's probably totally unrelated and while I strongly feel it's something in the electronics, it could be just about anything at this point.  I just don't have the diagnostic equip to skills to know what to check like the Accel guru does.  As I mentioned, it's the on-again/off-again knock that has me worried.  I'm just letting it set for a couple of days so I can approach it with a fresh outlook...could be overlooking something obvious.
 
To be honest, I guess I expected the old parts removed - especially the Hurst line lock - to be in a box in the trunk.  After I did open the trunk a few days later and didn't find anything, I pretty much assume they'd be in their trash and gone by now.  Yeah the pan was probably worthless but the dipstick tube and dip stick would be a handy spare to have around.  I'm a pack rat and hate to throw anything out that may be of use someday <G>.  Guess that's why I still have the "Chevrolet" script off one of my old '56s that goes across the radio grille and more than one 396 crossed flags and Super Sport script from a few of my 67s.

Not sure how a main seal repair could be linked to your misfire,though.

I wish I could, Clint.   Ever since I got the car back from having the rear main seal fixed, it's been running very rough.  Before there was a slight clicking that I initially thought was a injector not firing, or maybe even a valve needing adjustment.  The Accel/DFI guru in Moore, OK can't get to it for a couple of weeks so he's been trying to diagnose things over the phone from day to day.  Now it's worse than ever and it's developed an off and on knock - even at idle.
 
We've eliminated a bad injector - I swapped two from side to side.  I've run the valves so many times it's getting boring.  I've replaced plugs thinking maybe a bad plug, cap/rotor thinking maybe one cracked and not firing a cylinder or two.  All to no avail.  It's the occasional knocking that scares me.  Can't tell where it's coming from and don't know if it's mechanical or if it's because a cylinder isn't firing.
 
After keeping the old parts removed (like pan and dipstick), my Hurst line-lock I had him remove, and scratching up both brand new Billet Specialties valve covers plus the terrible way it's running, I'm leary about taking it back to Ron plus it's a 40-45 mile drive and I'm afraid it might not make it.
 
I'm going to Goodguys for sure but I'll probably come down in the Elky and just look at the exhibits and drool over the cars.

Sounds like a heck of a deal.  Wish I knew whether or not my current 396 is bad or I'd jump on it.  Shouldn't have any problems selling it as is.
