Hi Melissa,
 I also think she's just sore.  With mine, we did one shot a week apart,
not sure what your girl got yesterday though.  I agree that a warm towel a
few times a day would probably make her feel better.  I usually did the
benadryl before the vaccines too - just ask your vet for the dose.  Mine
liked it mixed in berry flavored yogurt on a spoon.  Otherwise the benadryl
liquid tastes pretty icky, no matter which flavor it is, mine don't like it
much.
