I suspect this video file is not in good health.
Framerate is OK but Cinelerra can't play it back correctly (and strongly complains).
I can reproduce what you say: some frames are missing.

Have a look at my timeline:

I zoomed in down to frame by frame view (keyboard arrow down) and played it frame by frame (for the button see the yellow tooltip by the mouse pointer). Cinelerra display no missing frames but displays some frames wrongly (the light one in between the dark ones).

I think you should check the health of your original capture file, the one you used to create this MJPEG file.
