First, dogs cannot be protein intolerant, as a general statement. However, they can have intolerances to different foods, grasses, etc., which is a reaction to the specific proteins. I have a 11 year old boxer who has early stages of kidney failure. She is not protein intolerant but needs reduced phospherous, which is found in high levels in meat. She gets the same amount of raw meat as my 15 mo. old Cavalier. Also, a couple of times a week I feed her soft cooked eggs rather than meat. I feed the Volhard diet, using their P.M. crumble mixture to mix with meat at night. Both dogs are in excellent weight. Another problem with kidney failure is that it's hard to keep weight on the dog. Windy, who was always an easy keeper now is not so easy. I give her baked grains (based on a recipe from Volhard called breakfast bars) with extra oil added. Baking makes the grains more digestible than boiling. She also gets raw veggies and other supplements. If allergies are involved, there is a theory that some allergies are due to improper balance in diet. We who follow the Volhard feeding methods also "test" our dogs to determine what foods are best for them.
