Are you sure the touchpad was detected and the drivers loaded? This would need to be the case before X started up, otherwise it would never work (or so I would assume).
Also, are you sure you're using the right config file? I know that with X there are two possible config files now - the XF86Config, and the XF86Config-4. The correct one depends on your distro/config settings. Hope this helps, and that I'm not too far off the mark.
