I think the only thing that letsencrypt adds is a 40ACME template fragment to
add an alias to the .well-known directory

So I don't think it will have any other effect but you could check the file
against the git file.
Your affected file is 80VirtualHosts.
This references the Domains DB so check for bad entries there
When the 80VirtualHosts file runs it then generates virtualhost entries in
httpd.conf from the templates in
/etc/e-smith/templates/etc/httpd/conf/httpd.conf/VirtualHosts
The next place is to look at the entries in that directory. I think you have
the remnants from the WebApps contrib...
