You're going to have to choose one, or the other. You cannot take two programs whose target usage overlaps, from two unrelated sources and expect them to work together.
I see from NuPOP's changelog that it was initially created in 2001. Courier-IMAP was initially released in 1999; so, if anything, it's NuPOP's responsibility to implement interoperability with established software, rather than the other way around.
Courier-IMAP was the first mail software of _any_ kind that had any concept of maildir folders, and was the first software to implement them, as such.
