The Maildir spec for Maildir folders _is_ defined by Courier-IMAP. And the spec is, essentially, ".foldername". What part of "Courier-IMAP was the first mail software ever that implemented maildir folders" you do not understand?
I think this could easily be fixed by patching Courier-IMAP to
ignore files and only list directories when doing a IMAP folder listing.
Then you shouldn't have any problems doing that.
