Could it be somehow that the dialogue is not a child of the main window of which you are tracing the events? That would of course be rather unusual, but not impossible. For instance if it were a separate toplevel window that is unmanaged by the wm (much like dropdown menus are) and kept positioned in the right place above the main window. If the windows were separate that way, it could sort-of explain weird focus problems.
