AFAIK this means that it won't be started again should it stop
running.

You answer this one yourself:

Yes. The system and app data is so enormously scattered around that it
is very hard to maintain consistency, especially when using the same
data on different machines.

You can use gconftool-2 to change the settings, but it is far from
trivial to find out what settings are used where. gconf-editor is
interactive and can be used to browse through the settings database.
It helps to find the desired settings.
