I've done this in batch mode.  Open your top level music directory in
mp3tag. After all files are loaded, select all. Then right click and
choose extended tags. In right pane is an X for deleting embeded album
art. Click on it then save files. Done!  You can also use an action in
mp3tag to create a cover.jpg file within each subdirectory by reading
the embedded art. You would obviously want to do this step first.
