Sure there is.  If you've got lots of disk space but not much excess CPU
power, you can write a script that transcodes your FLAC collection to
one or more additional formats on disk, in a parallel tree.  You'd put
that script in a cron job that runs over night to keep the secondary
formats in sync as you rip new flacs.  Point your slimserver at the
FLACs, and point iTunes at the AACs.

If your server is tight on both CPU and disk, then you really should
consider upgrading it.
