Is it possible this is a network bandwidth problem, rather than a flac issue? When my duet arrived I didn't exactly follow the instructions for set-up, and mistakenly had it installed by wireless, rather then wired-ethernet. I had some slipping issues with regular 16/48 flacs. I then read the instructions fully, setup again for the hybrid scenario, and have had no problems since.
I suggest you try running a wire from your router to the SBC, just to see if you still have skipping.
