coming in late to this but I'd certainly make use of a version control system, then you'd have no worries, well considerably less.
When you deleted the flex projects and chose not to delete them from the file system, I wonder if the .project files and such were removed. I did see this error "The project could not be created. Please check the webroot folder (it may overlap with an existing project)." back when I first began working with Flex Builder/Eclipse. But have not seen it in quite some time. Do you have a eclipse project located in wwwroot? If so, you'd see this error anytime you try and create a project off the webroot. Also, your workspace should not be located under the webroot.
