There's a few options here.. -You can use the AIR SDK to compile via command line.
-Flex Builder 3 has the new feature of building flex apps in either Flex 3 (Moxie) or Flex 2. You can just go into the compiler of a flex project and choose which version. Now I did run into a problem with my eclipse running flex 3 extensions where it didn't compile flex 2 correctly. But here's what I did.. -I had FB2 already installed and I then just have a separate Eclipse install with Flex 3 extensions.
