Dave, I ended up wiping the disk and starting again. When I encountered the initial problem I didn't know enough to understand what it all meant. Reloading the OS taught me a bit more about the process and cured my issues.
I'm sorry I'm not in a position to explain any more than that but it definitely said there were 403 conflicts, and most of them seemed to be between two packages of the same name, but one with the .i386 in it. I have now installed virtual box as per recommendations so I can capture images if such problems again.
