If you're going to store these intermediate files, storage space should be kept in mind when making your decision. XML files are exponentially larger than either X12/EDIFACT or positional formats (often called flat files).
Also good to keep in mind is does the level of difficulty of mapping/troubleshooting your maps differ between the two formats? Do you have any difference in "failures" between the current maps which are flat file vs. XML? Does it take longer to create or change an XML map vs. flat file map? Does your ERP "like" either format better?
