I'm using IBM's WebSphere Studio Application Developer (WSAD) which is
great. It is the successor to Visual Age (which will be phased out after
VAJ4.0). WSAD is currently only in beta, but I understand it will be
released officially soon.
WSAD is much more flexible than VisualAge. For example,  you can specify
which JDK you want to use , and your build path. It is based on a
filesystem, which is much better than the old repository system. It is
aimed at being compatible with WebSphere 4.0, so if you are using earlier
versions of WebSphere you will have to deploy your beans manually using the
WebSphere jetace tool - it's a bit time consuming, but it's worth it to use
such a great IDE.

I have used TogatherJ for one small part of a EJB project (sounds funny,
infact was writting a interface between two systems)
It allows round trip updations. That is it allows you to update the
diagrams
and the code will also get updated. once you have created the class diagram
you can generate the seq diarams from it. it will provide all the aviable
methods. (may be that is provided by all IDE i am not sure). But this one
takes a lot of memory, might slow down your   pc.

I also had attended a demo for webgain(haven't tired). it allows you to
directly deploy to weblogic server. generates the ear file as well.
it also provides the necesary test scripts to test out your code.
