Have you tried one of the AppleScripts for exporting email? There is one that saves email in MBOX format. There is also a matching one that will load email into Emailer from MBOX format (at least I think these two exist, check www.fogcity.com). You may have to just export the email you need to keep, create a brand new database, and then reimport it.
