This is what I get for not keeping good notes.  I ran into this problem 
about six months ago, and finally kludged a solution.  I don't know if I 
remember it all, though.

Here's what I can pull out the wetware...

I was trying to archive old messages (I had an 800 MB data base) for the 
first time, using the runtime version of Emessage Archiver 3.05.  In 
setting it up, you run an AppleScript that pulls the folder names from 
Emailer.  It didn't work.  In reviewing the event log, it became clear 
that it was choking on some specific folders.

>From what I could figure out, Emailer (2.0v3) assigns internal, 
consequitive numbers to folders.  It then keeps a separate list of what 
those folders are presently labled.  The number of the folder doesn't 
change, but your label might.  As old folders are deleted, the numbers 
are not reused.  No problem, except that Emailer seems to have a maximum 
limit of something like 220 folders, IIRC.  Once you've created, say, 220 
folders it starts assigning weird numbers (in the millions?) to newly 
created folders. Emailer and Emessage Archiver seem to choke on those 
weird folder numbers.  One of the results is orphaned folders.

Here's where my memory gets very hazy.  I recall using multiple rebuilds, 
alternating the advanced and basic options. And I recall using two John 
Carlsen scripts called  "Save EM-2 Folder Hierarchy" v1.1 and "Restore 
EM-2 Folder Hierarchy" v1.1, although I also recall fooling around with 
those scripts because this was not the intended purpose.  Anyway, I 
managed to banish the orphaned folders and any folders with weird numbers 
forever.

I then went back into my database and cleaned up my folders.  I managed 
to salvage about 20 "original number" folders that I wasn't using.  When 
I need a new folder, I go into that stash and rename an existing folder.  
I no longer create new folders.  When I no longer need a folder, it goes 
into the stash instead of being deleted.

I'll dig around and see if I can come up with any more information.  But 
that's the best I can remember right now.
