Well, EMC does this easily by selecting the right stepper mode.
My Universal Stepper Controller board will output quadrature on 
an axis-by-axis basis by flipping DIP switches.  So, there's two 
ways to solve the problem.

My current version of the USC is only good for about 300,000 
steps/sec, but I'm working on a new version with a faster clock, 
that should be able to go to 1 MHz quite easily.
