You create a .desktop file and drop it in the user's desktop folder. <http://docs.sun.com/app/docs/doc/817-3909/6mjfjjvrg?a=view> Most modern window managers including Gnome and KDE recognize these though they may handle them slightly differently.
Create a shortcut with the emc launcher. Now right click on the shortcut and open it with a text editor such as gedit or kate. That should give you a good idea how it all works. Ubuntu 6.x doesn't understand .desktop files but 10.4 does.
