Just my 2 cents but jogging with the keyboard or the gui can have some lag time in responce if your cpu is loaded down pretty good generating a bunch of fast steps. I'm guessing that your base period is just a bit low for the cpu and the cpu is really loaded up at fast jog speeds. Using software step generation is always a compromise between performace and cost. If you need really fast step generation consider a hardware step generator like a Mesa 5i20 or similar card. Open the system monitor and watch your cpu while you jog (with your machine off). I have one config that is fine on one computer but on another one it will max out the cpu and the jog will not stop at once at any speed. It appears to stop at a slow speed but the cpu is still maxed out during the jog. I can open another config with a longer base period and the cpu only goes to 85% and the jogs stop almost at once.
The one that jogs fine for me has BASE_PERIOD 100000 ... CPU 85% during a jog the one that overruns in jog has BASE_PERIOD 35000...
