I haven't seen this behavior with EMC2 but then I don't have nearly the 
configuration you have.

In the non-EMC2 world, the usual suspect is the power supply when a PC 
starts mysteriously reinitializing. Yes, you disconnected the USB loads 
but possibly you have other issues with power?

The next usual suspect is the memory. Have you run the memory test that 
is (usually) reachable via the boot menu?

Finally, you could disconnect all the I/O devices you added and let the 
motherboard run by itself to see if it still misbehaves.

I wish I had more definitive advice, but that's all I can think of at 
the moment.

At least you haven't let the "magic smoke" escape yet!
