You would have to line them up mechanically, either by loosening and rotating the coupling of the encoder or screw, or rotating the motor in its mount, or some other way. Unfortunately I don't think this is currently possible without changing the motion controller (extensively). Perhaps you can get something close(r) by wiring in hardware the index signal from one encoder to the Z channel of both encoder counters.
