You would have to line them up mechanically, either by loosening and
rotating the coupling of the encoder or screw, or rotating the motor
in its mount, or some other way.

In an ideal setup, the pair of indexes would be used for gantry
alignment too, so it would be the same every time.

Unfortunately I don't think this is currently possible without
changing the motion controller (extensively).

Perhaps you can get something close(r) by wiring in hardware the index
signal from one encoder to the Z channel of both encoder counters.
Then if you home the joints simultaneously (using homing sequences)
the one index will reset both encoders.
