Which LinuxCNC version?
Which kinematics file are you using?

When you say "joint mode" do you mean that the XYZ on the display
become 1,2,3 but that switching between MDI and Manual puts it back in
XYZ mode?

Do your subroutines and HAL do anything with the mode-swap pins?
