I checked the settings you said, there were 2 layers as you expected, "Background" and "Overlay", neither had systray enabled. On a sidenote, the audio was working right after installation and now it's not anymore. I even rebooted!!! heheh ;-/ I'll worry about that after the systray stuff. Anyway, from your description I think there is a systray instance as a gadget on desktop, so you need to remove that before adding another to the shelf. This can be done via Main-menu=>Settings=>Gadget.
