I could be speaking out of turn, but I believe that MSTP allows you to run multiple spanning trees and these boundaries are per VLAN. Is it possible that your root bridge and two other switches are root on different VLANs? Perhaps the differing root bridges do not have access to these VLANs? Again, just throwing ideas out there.
Also, I think this is Cisco speak, but I thought that the priority must follow along certain bit values. So, if you wanted to set a lowest priority you would want to use 4096 or 8192 instead of 0. I would also echo the below comment and make sure that your network is not experiencing constant topology changes suggesting a port uplink going up and down, bad connection somewhere or config typo.
