Make a Custom View of messages meeting criteria which would include the
"missing" messages - the narrower the better, although wide criteria are OK
too. Make sure that the Folder column is showing, or make it visible with
View/Columns/Folder.

Which folder(s) does it say the "missing" messages are in?
