Try one more simple approach:

If the first rule works when you run it on its own, but doesn't appear to
work when you run "All Rules", is it possible that a rule further down the
list is countermanding rule 1? Does Rule 1 have the checkbox checked that
says "Do not apply other rules to messages that meet these criteria"?. (If
your Rule 1 moves messages then that box will be checked and can't be
unchecked.) Note that MLM rules provide an exception  - if you uncheck the
similar box on the Advanced page other rules can still be run.)

It sounds like you've been down this route, so Allen's advice to remove your
Rules file and make new rules is probably what you'll need to do.
