Press command-option-L to Repair Message List, if this is an IMAP account. It re-syncs the message list in your download cache with the server. It's now also in the contextual menu on the folder although not in any main menu. Do this for IMAP whenever you see lists out of order. jumping around, etc. It's not all that unusual, depending partly on the IMAP server.
If it's persistent, or not IMAP, do a Compact (Typical Rebuild as was) in the rebuilder.
