First, run Repair Permissions. Test. If still not working, try in a New blank Identity to rule out database problems. Still not working, then create a new test user in System Preferences and test the problem there. If the problem goes away in a new user then you need to find out what in your User’s Preferences is causing the problem.

Thanks for the advice, Diane. It turns out to be a little bit simpler than that. There are no database problems and no permissions problems. I had set up the folders using the web interface for the IMAP server. The folders didn’t appear in Entourage until they were downloaded. During the time they were being downloaded, all the mailing list rules couldn’t find the folders and the “move to folder” info was lost and changed to “Inbox.”

I found that by creating the folders in Entourage, they remain following a restart. The way to tell is by clicking on the name of the mail account in the left hand pane of the mail view. The folders are displayed then in the right pane in blue if they exist in Entourage and in black if they exist only on the server.

I later found that I should only check live sync “connect only to inbox” to prevent this from reoccurring as all the subfolders re-sync themselves. Seems to be working fairly reliably now.
