I found that by creating the folders in Entourage, they remain following a restart. The way to tell is by clicking on the name of the mail account in the left hand pane of the mail view. The folders are displayed then in the right pane in blue if they exist in Entourage and in black if they exist only on the server.
You can select those ‘black’ folders in entourage and then click the ‘subscribe’ button in the toolbar. That way they will remain after a restart, and appear in the left hand folder listing pane.
