On our case, we leave all messages on the Exchange server. This is done
for backup and restore capability of all corporate email to comply with
SOX. But the client should not download the same message more than once.

Your problem sounds more like a server issue.

 Check "Allow online access" to see if the messages are still on the
server.
If they are showing on the server, try  "Get all messages left on
server"
from the Account Options window.
